Lining up the fletching and BH blades doesn't make a difference. Sorry for the very definitive tone, but this is just sort of a myth.
Muzzys are generally pretty forgiving broadheads. Considering the problems you're describing, I'd think your arrows are slightly under spined. Tuning or contact problems tend to be a little more consistent than what you're describing. Dumb question, but to eliminate some things, are the BHs heavier than the field tips you were using?
